When you complete secrets, cast new spells, or take new perks, it is saved by creating a small file for each one of them in your game-folder named:

%appdata%\..\LocalLow\Nolla_Games_Noita\save00\persistent\flags

Missing progress bug[]

For a few achievements, especially the 34 orb amulet-gem, there is a bug where game sometimes won't properly save the achievement. You can fix this by simply copying any of the existing files in that folder, and renaming it to the appropriate flag.

Note: Fixing missing progress for Enemies is a different bug.
